it wasn't undone, just made unclear by Batman's visit to a parallel timeline where he went right after Chill murdered a young Bruce Wayne instead of his parents. There Chill was sick and had lost his gun months before.
So, the story with Chill wasn't undone, Batman just had no way of really knowing.
