I read it as Nick became angry at that point because he felt responsable. He's going on about how could they have not considered the Captain in hindsight & feels guilt. G-man's reasoning totally rules out Fury as the traitor. It just wouldn't happen these days unless there was another significant character in place like Fury to be the good guy.
