The theory among most Trekker fandom is that Checkov *was* assigned to the Enterprise during those "first season" adventures, but that he was not assigned at a post on the Bridge until the second season.

Presumably, Khan and Chekov must've run into each other in the bathroom.

Khan: "I am Khan Noonian Singh and on Earth I was a Prince."
