Batman would find a way locate the TMNT lair and dress their pizza with an irreversable and temporary anti-mutagen, which would change them back to ordinary turtles for a few days, then send them a message saying he'll make it forever if they piss him off again. After all, as far as the Dark Knight is concerned, mutant turtles are not human, so their loyalty is forever in question.

I used to roam the world fighting monsters and sleeping in mud. Now look at me, living in a castle, sleeping in a bed. Aren't I sweet? Yuck!
